beside the number of records, did you compare the figures in the ODS and cubes, with the extractor?
Could be that you didn't provide all the keys in the ODS that the extractor has, or that the extractor provides + and - figures, that result in collected records.
If you are sure no filters are applied, then the transfer of data from extractor, to PSA, to ODS and cubes cannot lose data.
