As i know there is no specific program/function module to drop empty partitions form E fact table.

Lets try this way at dev system.

Try to adjust an activate E fact table at SE14.

later activate whole info cube.

After that cross check about empty partitions.

Other wise take DB Team help to drop empty partitions of E fact table.
